It can be various reasons why this happens. The best thing to do here is to consult with a physician. Just for your information, I know a large number of people who do or have done CrossFit who complain about back pain. The fact that it also hurts while running (another high impact exercise) could be an indication of some kind of damage or degeneration on your spine. This is the reason why I would strongly recommend for you to see your doctor.

Only breathe out; kidding. I agree that you will want to be diagnosed by your doctor to nip things in the bud; you don’t want things to get worse. Take care of the root cause to care for yourself better. Obviously, refrain from what causes the discomfort and look for decompression exercises in the meantime. Get the exercises approved by your trained healthcare professional before doing them.
Important: do not do what causes pain of any kind, get checked out before it gets worse. I have seen this before, people ignore the pain to find out they have broken bones, for example.

on the assumption that nothing is wrong with you medically, I wonder whether your diaphragm is literally “stuck” and cannot expand properly. It seems to happen when you are placing great demands on your cardiovascular system. That’s when proper breathing techniques will allow for complete expansion.
