I would peel this back to a normal squat / single leg squat first and see whether there are any deviations. I saw in your profile that you have the CES certification, and using those assessments should present you with a starting point.
It can be any number of things, many of which Aleks has already mentioned. It could even be an old ankle / knee / hip injury.
